Save them in organized folders that you'll remember. And if FL doesn't remember them, MAKE FL remember them.

Maybe just save all of your projects to the flash drive as zip files? Or what I did when I got a new computer was just to use 5 or 6 DVD's, just cost a few dollars to back up everything.

If you can afford an external hard drive get one. Once you put all your projects and samples on there you won't have to worry in times like this.  It's still good to backup to media too.

I will second this. Especially after my recent HDD failure and loss of all data (I had it all recovered but had to pay for it), I have an external one for backups.
FL will find your samples as long as you point it to the right folder. See Options>File Settings tab.

I started with Fruity Loops and upgraded to FL when it came out. In that space of time I've worked on at least three different machines (fresh installs each time) - maybe four - and I've never had any problems. Just tell it where to find your folders - they don't even have to be in the same location - and everything it loads in the sample browser will be made available to it. Do keep projects contained in single folders for ease of transport though (complete with all samples and other data) this way you can be sure that you won't lose everything.  :)

Brstma has really good advice there - for everyone.

I store all my projects on the interwebs.

Even if a bomb goes off on my house, I'll still have my music nice and safe (Though whether I am safe is arguable).
